Just for trial and error, remove the airfilter
dont ride around with no filter, but remove it and see if the back firing and flames continue.
have you checked that the throttle cables are correctly seated in the adjustable barrels

I have started dissasembly of my 1100S and will be progressing some more this weekend.
I have the haynes manual and that has some good guidance but also says that you need to remove the cylinders - for engine assy removal - I dont understand why.

I had seen that and found that was the best so far.
I have done gearbox on my 1150GS, not worried about that part but this time, no need to split those halves.

yep, its looking that way!
When I did my GS a few years back, I didnt go that / this far, but now I can see the bike it built 'on to' the engine.
I have made a start, will get pictures and stuff and add to this thread in due course.

I had an off last weekend on my 1150GS, in a river and ejected to the right side of the moto.
When I picked him up, I had kicked / hooked the left side throttle body and it was rotated in the rubber boots quite a bit.

With the age that these bikes are now and my experience, the outer rubbery hose type stuff that some wires are bundled in to a loom is perishing and the actual wires insulation is breaking down.
I have a 2002 GS and in in 2012 removed all the outer rubber hose, cleaned and checked the wires as best ...
